Customer modifications to start Gcode wont stick after closing and re opening Cura LE

Description

Customer is making modifications to the start Gcode that don't stick after he closes and re starts:

Some background: I have both CuraLE and Simplify3D. CuraLE generates GCode for a dual extruder V2 with the offset of the front extruder set in the software. Simplify3D generated GCode for a dual extruder V2 and expects the offset of the front extruder to be stored in the (Marlin) firmware. I therefore have edited the CuraLE Start GCode from:

M107 ; disable fans
G90 ; absolute positioning

To:

M107 ; disable fans
M218 T0 X0 Y0 ; Cura has tool offsets in gcode
M218 T1 X0 Y0 ; remove any front extruder offset
G90 ; absolute positioning

And for Simplify3D:

M107 ; disable fans
M218 T0 X0 Y0 ; Simplify3D requires tool offsets in firmware
M218 T1 X0.530 Y-50.255 ; offset for front extruder
G90 ; absolute positioning

So far so good. I save the Machine Settings and can exit CuraLE and start it again and these settings persist.

Now, I wanted to add some code that was in the Cura 21.08 Start GCode so I edited the code from:

;This G-Code has been generated specifically for the LulzBot TAZ 6 with standard extruder
G26 ; clear potential 'probe fail' condition

To:

;This G-Code has been generated specifically for the LulzBot TAZ 6 with standard extruder
;Basic slice data:
;Sliced at: {day} {date} {time}
;Nozzle Size: {machine_nozzle_size}
;Layer height: {layer_height}
;Walls: {wall_thickness}
;Fill: {infill_density}
;Estimated Print time: {print_time}
;Filament used: {filament_amount}m {filament_weight}g
;Filament cost: {filament_cost}
G26 ; clear potential 'probe fail' condition

Every time I exit CuraLE and start it again, these lines have disappeared! So my questions are:

Why are these comment lines disappearing? The “M218 lines” are preserved. What can I do to fix it?

Claudio re created the issue:

dded my test after the M117 line, saved the gcode and saw:
G1 Z2 E0 F75 ; prime tiny bit of filment into the nozzle
M117 Mini Printing... ; progress indicator message on LCD
;Basic slice data:
;Sliced at: Thu 28-12-2017 08:22:30
;Nozzle Size: 0.5
;Layer height: 0.25
;Walls: 1
;Fill: {infill_density}
;Estimated Print time: 03:19:24
;Filament used: [5.57]m [44.05374640625]g
;Filament cost: [0]
